What is the percentage under the weather icon?This number is the percent of chance of precipitation.
How do I disable those notifications that popup when the weather updates?Those are Growl notifications. They can be disabled via the Growl preference pane in System Preferences.
How do I get rid of the Dock icon?The icon is put into your Dock automatically by the App Store. If you don't want it, just drag it off of the Dock.

Why is MenuWeather giving me a current location that is not my actual current location?Sometimes Mac OS X can't determine your location accurately. You may set your location in the Locations tab of MenuWeather's preferences. You can also read through this forum thread on Apple's discussion board about submitting your location to Apple's database.
